When small companies hire members of the same family this situation is the common result. Small companies should never hire relatives. Family members will see family loyalty as more important that employer loyalty and react by causing problems with your business.
You never have to tolerate unscheduled time off by any employee regardless of your staffing level. Under employment at will, you can terminate an employee at any time with or without a reason. There are some ADA and FMLA exceptions for larger employers but with only two employees, you were within your rights.
